Bug Buckets and ME Bugging

So I'm playing on a modded Agrarians Skies 2 on a private server. My problem is that I need to craft Fresh Water for making salt for making brine. I have placed a ME system to Fill buckets with a Fluid Transposer then craft fresh water with the water buckets and send them back to the fluid transposer. Everything is working fine but my bucket are disappearing from my ME system and I can't figure why.

This problem is with AE2. I play in Infinity Evolved Expert Mode and have noticed the same thing. AE2 auto crafting seems to eat any items that would be returned from a craft. Figured this one out after some testing when I lost a quartz wrench.
