Running this on my server, I've noticed that if I log off for a number of hours, or am away from it in other chunks, the number of babies drops to a mere handful...

1) I do have a chunk loader running AND covering all areas of the mob farm. I checked this twice.
2) Breeder is kept fully stocked by an ME export bus

I have 16 adults breeding, when I'm afk next to the setup I regularly have ~16 babies in the "soon to be hamburger" pen. (this seems low as well) When I leave the area for extended time (or log out) that drops down to 4-6 babies and the essence production seems to almost crawl to a halt.

Sewer/composter is working as expected.

Am I missing something?

Are the babies escaping from the pen / suffocating in the pen walls? (Also, don't all mobs despawn if there isn't a player within 128 blocks?)

I have the pen backed into a corner, with conveyer belts pushing them away from the two 1-wide sides. No-baby glitching-out or crib-deaths since adding the conveyer belts.

I'm more concerned about the breeder functionality while outside the chunk. and AFAIK, being outside of range despawning, is only something that hostile mobs do. Livestock stays until killed, but naturally spawns MUCH more slowly.

Based on this and your other information mentioned in replies, I think the offending culprit is the ME Network. Check to make sure its chunkloaded in its entirety, as well as the power+fuel source keeping the controller online. Beware of running cables or power sources along chunk boundaries.

The reason I have my Chunk loader is the ME network. So all of it is inside the network, the Breeder is Full when I log in, so it's not an issue of the breeder running out of stock. Both the power for the ME and the MobFarm are supplied by combustion engines feeding into a Redstone Energy Cell that is the alway full power buffer for each separate system. I have a growing excess of 2700 buckets of Biofuel in a steel tank feeding the combustion engines via Ender Tanks.

Well you have a few choices to isolate the problem:

(1) Turn off the MJ energy source and see if it drains to 0 while you are gone. This will tell you if it is a problem with your energy flow.

(2) Automate your system using conventional methods, instead of AE and observe the results. This will tell you if AE is the problem.

(3) Directly feed the biofuel into your combustion engines, rather than feeding them through the ender tank. This will tell you if it's an issue with your ender chest.

Once you have isolated the problem, you can begin to be more specific with your questions and we can stop stabbing in the dark here.

My apologies, I was not after shots in the dark. I was mostly wondering if there was some known glitch I didn't find in my search for the answer.

I tried adding a new (additional) breeding pen that dumped into the same nursery. For some reason that worked like a champ. both breeding pens have 16 adults, and the nursery is almost constantly at 18+ regardless of my on-line status or location. This was more of a work-around than a fix or clarification of the core problem.

But I have it working, so I'm content. ;-)

In general, glitches are a problem with programming and would be experienced universally by all users who are using the same machines as you, with a similar set up. More then likely, if it did not show up in the search, it was a problem with how you set up a certain mod and spending some time to isolate the problem would be of benefit to you mostly, as you are the one experiencing the problem.

Also, there is a great chance that by isolating the problem, via the procedure I have described, you would find the answer to the problem yourself. Though it is of no concern to me whether you post your questions here or not, my advice would allow you to develop your own problem solving skills and perhaps increase you ability to design/play this game.
