Blocks get destroyed at sea level (and water gets into empy liquiducts)

Hi! First, I'm sorry if my search-fu failed me, but I have searched around (google and this forum) and I've never seen anything like this before anywhere. If there is a similar problem somewhere, please point me to it.

Anyways, I'm running an Unleash 1.1.3 (started back in 1.1.0, I believe) server with almost default settings (I tweaked the amount powersuits draw energy, nothing more.) and Biomes-o-plenty, NetherOres and PowerConverters are enabled. Everything else (that I know of) seem to be working fine, but I have this little problem with water. (I *think* it was always there, but I'm not positive I managed to get that far before 1.1.2 was released, so maybe only after that.)

In short: Stuff gets destroyed if it is placed at water level and is connected to an ocean. So if I fill in, say, 9x9x3 (three being height) area with dirt/stonebricks/cobble in the ocean so that the middle level is where the topmost water source blocks are. I log off the server - next time I log in, it's ALMOST 100% sure the middle layer of the structure is gone and those blocks are replaced with water source blocks. This has happened at least 10 times now with a tree farm I keep near my house that is over water. The lowest portion of the treefarm (Forestry 3x3x4) is at sea level. There's a level with stone bricks under it, and I even surrounded the structure with stone bricks. Multiple times now when I log on to the server the sea level is "back", meaning any blocks placed in that level are gone and are replaced with water source blocks. I've crafted the lower portion of that farm so many times now I must've used more stone bricks than any other material in this game :) It is infuriating.

Also, second problem, related to water. I have a three-piece liquiduct running from a bee-squishing machine (genepool?) to a railcraft steel tank (3x3x4). Most of the time when I log back on to the server the liquiduct is mysticly filled with water. There are no water pipes, tanks or tesseracts that close.

I think those are releated not only because both have to do with water, but because that was also a place where sea level destroyed blocks. I built my "bee farm" above water right next to the tank (of course the tank wasn't there back then) and used logistic pipes to handle my bees. The pipes were at the sea level and I had to replace them multiple times since they all got destroyed. That stopped happening awhile back when I just filled ALL the blocks between those pipes and the bottom of the sea, so that NO water was under the structures. Unfortunately my treefarm is above my first quarry, so filling ALL the blocks would take so much time that I'll just have to relocate the farm.

However, I'd like to find out WHY this keeps happening? There are no logs, because there are no errors. Stuff just is gone. I'm not even sure this is a bug (that's why no bug report atm) or is this a feature of some sorts?

World download will be made possible if someone deems it worthy to check out. OR and I can allow access to someone (not just anybody, mind you. Mod devs are welcome as are ftb staff) if they want to see it in-place.

I'll tell you any other information you might want, just ask.

Technical details:
Server have been run on two machines, a windows 7 x64 with Java7 and an Ubuntu 13 x86 machine with openjdk-7-jre, first with 1Gb memory limit, now with 2Gb. First by itself, manually, now with McMyAdmin. Nothing has had any effect on that problem.
