I have my bee systems automated for production, but every so often the bees fail to produce a princess. Is this normal, or a glitch in the mods?

How have you automated your bees? Have you "automated" the breeding process for mutations or the production of products through a pipe loop?
What have you done with your bees? Attempting to increase the mutation rate too much via multiple alveary mutators in conjunction with soul frames can lead bees to gain the "swarmer" trait. Bees with this trait will eventually stop producing princesses. Princesses obtained via hives produced by the alveary swarmer will also have this trait.
Using low quality serums on bees can also produce the swarmer trait.

I have them automated only in the pipe loop for products in apiarys. Also have 3 proven frames in each.
Through extra bees, I have bees that have elongated life, fast worker, nocturnal, and rainfall. They are purebread bees for their type. imperial imperial, distilled distilled, emerald emerald, industrious industrious. I have only used highest level serums on the bees.

I've had the same problem too. I have ~500 alvearies working on my SMP world and occassionally I'll get a princess disappears in one of these. I just rebuild the alveary and redo the pipes just in case I made a mistake, but I know what you mean. I have 63 drones in the 2nd bee slot on the alveary, so it's been producing drones and princess just fine for a while. I haven't ever used a swarmer either. I always thought it was a bug with the apiarists pipes or something as I sometimes get a princess in my centrifuge system as well. (Usually once every like 5 days.)
Hmm, that's definitely strange. IIRC, bees with the swarmer trait will have a (-) next to their name, but from the sound of it, your bees shouldn't bee swarmers.
Seems like it might just be a glitch with pipes or chunks, but I really have no idea. If at all possible, could you give a couple screenshots of your setup?

Yeah, they got the textures wrong, see they appear to have two output directions which is impossible.
I hear tell that if a hive gets its output flooded (easily possible with long lived/fast production bees with frames), when the queen dies the princess won't show up in the output area (as there simply isn't anywhere for it to go). If you then start taking things out it'll appear as soon as there's room, unless the hive's chunk has been unloaded since the queen died, in which case, well, it's gone.
Though I realise this should only matter if you're not pumping out everything at the soonest possible opportunity.

nope, the outer wall is the edge of the chunk. (F9 ftw) so everything is inside the chunk. The gates are also set to constant pulse, so everything gets taken out of the apiary as soon as it shows up.
