So I'm just starting out, and I have some basic materials, and I want to learn how to automate stuff, to make my life easier. Not to be a B, but does anyone have an automatic maceration/pulverization to furnace design they can share with me, that would be really helpful.

with TE automating pulverisation is as easy as putting them next to each other (and configuring them correctly) with something to pump into the pulveriser and a chest next to the powered furnace

Has anyone prepared a guide on which are the correct input and output sides to interface to the various machines?

Part of the fun is trying to work it all out - but some days I just want to go to a reference. anyone care to share their notes please?

as a rule of thumb on TE machines blue is input and orange is output (and various shades of it)

for most machines the top-most slot in the gui is input from the top

and bottom-most slot (mostly used for fuel) if fed from the bottom

with the sides as output

for example the packet makers from factorisation take the resources for the packet from the top, the partial packet (or paper) from the bottom and outputs the result to the side, the stamper just takes the packet in the bottom and outputs to the sides

forestry machines are in general very smart input wise, and the output of the farms (logger, orboretum,...) is to the side automatically while the reusables for the farm is out the top

I'd like to point out a problem im having. I have a redstone engine pumping materials from a chest, into the pulverizer. It almost immediatly gets spit back out a into the same pipe? any suggestions.

You are pumping into the output slot.

Unlike other machines, Thermal Expansion machines have configurable sides, which are color coded. Orange = output.

Your wooden pipes are... interesting. You realize that you've got one that is pulling out of the pulverizer going both directions? The 'solid' side is pulling out of. On the chest on the right, items will be pulled up out of the chest, then around, down, and back into the chest.

also you can just connect the pipes to the machines without the redstone engine for the input into the machine

but the easiest way for TE automisation is like the following screenshots:

hopper buffer on the pulveriser directly next to the furnace

pulverizer takes input from the top and output to the right side

while the furnace takes input from the left and output to the right

Another problem im getting, is that the ore and the dust are getting pumped out before they are pulverized/smelted.

You probably have the engines on the input side. Follow the same layout as ratchet did (see screenshot) and you'll be fine. TE machines auto-eject so they don't need to be pumped out.
