So I am trying to fully automate my big reactor but one of the problems I run into is that when I try to connect the fuel going in to my me system it doesn't seem to connect. To connect it I use an me export bus connected to a chest which has an item node attached to it leading to the reactor. I do have the yellorium in the export node but it doesn't export.

If Ender storage is in there I use a ender chest. I Place it wherever and attach it to a barrel. Put a storage bus on the barrel and set it to a higher priority then the misc. storage system. Get all the existing yellorium in the barrel. All the new yellorium should go their by default.

Could you post a screenshot of what you are trying to do?

If all you are trying to do is insert Fuel into the reactor and extract waste, then all you have to do is put two fuel ports on the reactor. Set one to dump waste and other to insert fuel. The attach an Import/Export bus respectively.
Or you can use a ME interface, set it to stock Yellorium and use something like Item Conduits to save a channel.
