Question: How does (how well does) Applied Energistics ME systems deal with being partially loaded?

In AgS my TE item and power ducts have been giving me no end of problems that have not dissapated with 2.1.4, so I am switching my entire base over to ME, which means that, instead of being confined into a few chunks, my ME network might have tendrils reaching many chinks away from the core.

Is this going to cause problems similar to the TE issues I am trying to solve? That would be ironic.

The ME network should suffer any serious problems by being partly unloaded. You can still access the parts that are loaded. But every time a new part of the network is loaded/unloaded the entire system resets and queued crafting recipes etc. are cancelled. So if your network is widespread just moving around your main base will cause recipes to cancel out as you move from one chunk to another. I therefore recommend that you always chunkload all parts of the network at all times.

If you have long tendrils spreading out I would recommend the Chickenchunks chunkloader in Linemode for more precise chunkloading.

Quite the contrary. In my experience and according to what I've read a partly loaded (or even a system that get completely unloaded) can lead to a lot of problems. Once I had to break the controller to get it working again after a longer trip (had forgotten to put a chunkloader at that time). It can work but also fail horribly. Especially don't have a non- or only partly chunkloaded system if your base basal upkeeps depends on it.

Use the spawnchunks as the main base.if you stay in the overworld, then its chunkloads itself.
Having the main base in the spawnchunk has advantages.

The spawnchunks are dangerous as things tick, but crops and trees do not grow. If you have a biofuel powered setup with a constant power drain this will lead to "problems" :p
