Details of the issue When doing mass crafting jobs, like nuggets into ingots, or cobble into compressed, the crafting terminal curiously removes the contents of the bottom three slots after crafting 16-30 items. It's as if the ME system thinks it is empty but there are thousands of items still in the system.

It's also always the bottom three.
