Heyaa. I'm new here, and sadly, I join the comunity with a problem.

I wanted to make an automated apiary, get the drones and princess from the apiary to a chest, and from there sort them, weak ones to the genpool and the good ones back to the apiary. I want to split them with an apiarist pipe. For example: Meadows drones/princess going to the genpool and common drones/princess going back in the loop. I can't figure out how to set up the apiarist pipe. What should I set the first slot to? If i set it to drones and then set the second slot to meadows, it won't take the meadows drones :/

That won't work. You can't (or rather shouldn't) use an automated apiary to breed things.
If you send a princess to a genepool then it will be gone for ever anyway; your apiary will die off rather fast.
My advice is to wait until you have a pure common princess and drone, check them every few generations (make sure to analyse it) then when you're sure it's good you can automate it.
If you try and automate a meadows bee then you'll get nothing good from it and you'll end up losing your princess.

Your setup uses luck, and bees are about luck, but also careful observation and calculated decisions. Just automating the setup and hoping to get lucky won't work.

Ok, so the smart thing to do would be only piping them from the apiary to a chest, right?
Also, where does it show if they're pure?

No, the smart thing to do is to breed them 100% manually until you get a stable breed, then automate that.
I'm not sure why you'd want to automate Common bees anyway xD They don't exactly make useful combs.

Indeed, best thing to do is manually breed the bee you want until the drones stack, then transfer that princess and drones to your automated apiary, set it so that bees go back into the apiary (princess will always be taken first), any anything else to your overflow. Best use of those overflow bees is DNA, if you want to try and extract traits, grab a half stack of the drones in the apiary.

When you are ready to breed your next type of bee (before using extra bee machines), you'll already have lots of stable drones.

I've automated each species of bee that I've found/bred, regardless of how useful they are. I only put frames in the most useful bees. Just means I get the occasional bit of honey and some dna, at no real ongoing cost.

Unfortunately, I think a lot of people have seen the Yogs do bee breeding, which is a case of randomly cycling bees through a maze of pipes, changing the apiarist pipe every now and again to cycle back the better quality bees. Total random mutations, inventory nightmare as nothing stacks, and really hurts the server with all these bees whizzing around. There's better ways of doing it.

As a non-Yog subscriber, I'm glad you said this; I was pretty baffled as to why anyone would ever want to automate like this xD
So not only are they annoying, they're also a bad influence....
