We are going to need a bit more detail - which pipes, what are you piping to and from, images also help!
Its the extra utilities pipes. The server unbanned them for lag reasons. The pipes dont look for inventories they just sit there. everything is setup sometimes they work and sometimes they dont.
In that case, I'm afraid I have no suggestions - having played through AgSkies myself, I know the Extra Utilities pipes were made uncraftable by JadedCat, for her own reasons. Which makes changing that a kind of you're-on-your-own thing in terms of support I suspect. I wish I could help more
