    Find a new hive princess and then use your perfect drones to clone it into a perfect princess using the method outlined above by Bomb Bloke; then inoculate one drone and this new princess with the new species serum. This will give you a perfect pair for the new species.

    Any of the basic production boosters: untreated, impregnated, or proven. Since they all give the same production boost (only difference is how long they last), generally people just use untreated in an automated setting. Sengir has recently contemplated changing this though.

    If you can use tubes for your setup, just have the turtle drop items into a relay. Relays are valid inventories which automatically (i.e. no blutricity or redstone signal needed) eject their contents into an attached tube.

    Yes, only certain types of pollination work for tree breeding. If your bees have Lily Pad pollination (the default for Water bees) they won't interact with the trees. Bees that pollinate Flowers and Mushrooms both work; I haven't done any testing to see if anything else works though.
