That's cause CoFH chamged the location and name of their config files a while ago. Looks like FTB didnt notice in their 1.2.1 release

On the other hand you can disable toe world generation of the ores in the respective config files without removing the mods

try deleting the enderstorage folder inside the world folder. you will loose the enderstorage contents but ya, better than loosing the world
