Yeah, remove the mod from the server mods folder.
You must understand, If this is a pre-existing world. You'll have all XyCraft blocks missing or even cause corruption.
If you're going to take it out, i'd think about making a new world.
MCPC+ highly recommended.
Bukkitforge isn't best friends with plugins like PermissionEX and many other permission based plugins. MCPC + handles those basic permission plugins flawlessly.

That video Is Debian based commands. Assuming this is what your using. All depends on what kernel. Google Is your best friend when it comes to this, had to learn on my own. It's a breeze
