Yes, quarry= awesome for cobble. If you have a nether pump going then you don't have to worry about having to fill up the Igneous Extruders. Of course it is a problem if the OP is on a server that doesn't allow that.

Yeah I finally found the newest GregTech but some reason advanced machines 4.9 just doesn't work for me with industrialcraft-2_1.115.304. Doesn't matter too much since I didn't really use those machines too often.

Without a portal gun moving animals is a pain in the butt. For me I found that keep looking at the animals while holding wheat seems to work a little better, but not much.

It is very strange mention Direwolf20 and design in the same sentence but I admit the way he uses cobblestone to plan out where machines and things are going to go is really useful.
