I have had the same issue but before updating we tend to run a test server to make sure out setting don't conflict anywhere But what is happening from things I have been able to find is that the clients version of mystcraft is trying to find and connect to the one that should be on the server...

Logistics pipes use the thermal expansion api and with that config set to true causes the thermal expansion handler to got nuts My server at one point was using 70,000 milliseconds of server just for the thermal expansion handler changed the setting and it went down to about 100 milliseconds

If you are using Monster 1.1.1 go into the logistics pipes config and make sure "B:TEPipeSupport=" is set to false

There is a gas block the looks the exact same as stone and once broken turns into the national gas and spreads like crazy I have ran into a few on the server I run and found the only way to remove the gas was world edit using the //replacenear command
