I have a problem with my Macerator

That is my diamond generator. If you are a FTB Veteran you may already use this kinda way where you have to cook coal and turns to coal dust and turns to coal ball in the autocrafting table and compound it and turns to compressed coal ball and turns into a coal chunk and compressed and turns to diamonds. But the only problem is that with my macerator. I have to go to very 10 minutes and put coal every time so I made a little pipe system. I my first option for my Autarchic gate is "Inventory Full" and second "pulse energy". Only problem is this, when the coal goes to the macerator, the coal goes to the slot where the coal dust in the macerator and behind my macerator, is a redstone engine and it pulls it out and goes to the autocrafting table and the table doesn't want it and leaves it in the ground.

I'm having a little trouble understanding exactly what you're problems are, but if I'm understanding correctly, try the following:
1) As mentioned, pump into the top of the macerator. Any regular pipe is fine, as long as you never try to pump in more than a stack. If you want to be able to do that, you should use either BC gate logic or RP tubes (if you're still in 1.4)
2) Instead of pumping items directly into the autocrafting table, pump them into a small chest directly adjacent to the autocrafting table. The items will then get pulled out of the chest automatically whenever the autocrafting table needs them.
 
If you have additional buildcraft pipes installed:

Use an insertion pipe on top of the macerator. It will only put coal in if there is room for it. Otherwise it will go in another direction in the pipe. Put in a loop so everything that is rejected will double back into the pipe and keep going by until there is room. Might be a little laggy though if you really load the system.
 
For less potential for lag, do what sir_schwick said, but make it so the loop goes back to the input chest instead of making the items stay in the pipe.
In 1.5 your setup would work, as you can input and output items from any side.
