On the launcher go to settings, select minecraft, scroll down a bit and pull the slider under Java Settings to the right.
 
As you mentioned Twitch desktop app I missed the part where you said server, sorry about that.

Is this a new server that you set up or did it just start to fail after some game play?

For allocating more ram to the server:
on windows - edit settings.bat and change set MAX_RAM=2048M to set MAX_RAM=4096M, and then save the file
on other - edit settings.sh and change set MAX_RAM=2048M to set MAX_RAM=4096M, and then save the file
change this: set MAX_RAM=2048M
to this: set MAX_RAM=4096M
and then save the file
(this will allocate 4gb ram for the server)

Please check for the island.json in %WhereverYourServerFilesAre%\SF3\minecraft\config, if it is blank or has random characters, please delete the file and let it regenerate on server startup.

Just me wondering here, but did your server not shutdown cleanly? As in, did it suddenly stop due to a power outage or something like that?
Been trying to figure out how exactly this error pops up.

No, it did the normal shutdown procedure.
