Problem Server not registering when player leaves

What OS are you running? Ubuntu 14.04.1 LTS
Are you using minecraft hosting provider or a dedicated/local server not designed for minecraft? Hosting is on a managed VPS - This problem began happening after transitioning the server in its entirety from a friend's old personal laptop to the VPS.
What version of FTB are you using? Modpack is Direwolf20 for MC1.7.10
Did you add any mods to the server pack? Yes, it's been heavily customized. Have done this many times without seeing this issue so far
What are your server specs? I don't have a super detailed rundown atm, 3GB, 1TB of space, unsure on the CPU at the moment (it's a massie improvement over the previous hardware though!)

Problem essentially is that when players leave the server, it still shows them listed as in the server (so, under testing by myself as an example, I join the empty server of 0/25, everything looks great, i test a couple things in game out, leave, and then the server browser reports 1/25).
I've tried waiting both short and long periods of time, to see if it simply needed to 'catch up' or something.
Watching the console, there is nothing logged when a player actually disconnects.
If the same player that the server thinks is still in there, joins again, it gives the join log info as normal and proceeds without problem. Upon leaving, the player count still reports them as in the server.
kicking the 'ghost player' does reduce the player count.

As mentioned above, this only began happening when we ported the server off of a friend's laptop who had been hosting everything, onto a VPS. Clearly the issue lies somewhere therein - I'm very curious if anyone here has seen this issue before, my google searches have turned up unfortunately very little (it's a tricky thing to word your searches for, I'm finding).

Any tips or suggestions at all are appreciated, I'm willing to really try anything out. If I can provide any more info, please don't hesitate to ask.
 
as an update, apparently this has been happening for awhile on the previous server setup as well, and doesn't have anything to do with the server porting over.

Is there some kind of preventative D/C setting in some mod, perhaps? that forces players to stay in the server after leaving, like for pvp?
