Problem Restoring a backup messes up /fly?

So after updating my server the other day (FTB Revelation 2.1.0 > 2.2.0) I'd noticed that when I logged in to it when I'd had /fly enabled previously, I was still flying by default, which I loved. However I had to restore a backup today, and now it's not working -- I have to type /fly TWICE before I start flying again. What do I need to do to fix that?
