This is due to the fact that the face of the machine matters when using pipes.

Top side equals top slot. Side equals side slot. Bottom equals bottom slot.

The furnace works because you are pumping IN the top and OUT the side. The Macerator would work the same way, but you have it set so it will pump OUT the top.

This is the best setup for your current configuration of machines.

Wooden pipe out of the front of the macerator with a cobble/stone/gold pipe going up and over to the top of your macerator.

Yeah, tedyhere is showing a working set up. You need to pull the completed product (in this case the dusts from the macerator) from the side and transport them to the top of the furnace.

Wooden pipes are *only* for extracting so you do not need to attach them to the input of the furnace.

Extracting from the top of the macerator would extract the unprocessed ores that are waiting to be macerated and extracting from a chest to the top of the macerator will deposit items to be macerated (ensure there are only ores in the chest if using buildcraft pipes).
