I am currently building a tree house as a base but im wanting to build a tree farm and since its a tree house the logger takes the log's from my base, is there a way to work around this?

The logger scans an area of 21x21x10 with the logger in the bottom center, so it will not cut down logs under it (maybe 1 block below it, not shure on this one).

The easiest way for you would be just to set up your farm and see which logs get removed. Then you can just replace those logs with e.g. microblogs (cut a log into two slabs and put them together to form a whole block), the logger will not cut these down as they are no valid targets for it.

Which type of wood are you using? I'm sure some of the new types of trees aren't updated in the ore dictionary and won't register as wood with the logger. Try a cherry tree for instance, or Fir.

Since the logger definitely gets redwood logs (or it did back when I was using the magic pack) it should get fir also. But cherry or lime should be safe. (Not strictly evidence, but cherry and lime don't work in the sawmill, so they probably won't work for the logger either. Unless that's changed in the last few days.)

As far as I know Cherry and Lime trees are from Forestry itself, so even if they don't work now it's only a matter of time before they will get cut by the Logger.

I think the micro blocks are the easiest and most reliable way to go here.

I am sure it has been stated that the current forester machines won't do a thing with the breeding trees.
It will take a new multi-block machine for that, and it caused a little uproar about some people hating multi-blocks machines.

Maybe, but the chance is still bigger that they will be able to cut down the new types of wood than that they will be able to cut microblocks. Besides, if you want to keep a certain type of wood you can keep it with microblocks instead of having to pick a new type of wood from the new ones (which you'll have to breed first as well).
It might not matter much, but I personally would go for the solution which is easier and has the biggest chance of never changing/breaking.

Using unrecognized tree blocks would be futile, as eventually the logger may be updated to accept new tree types. The microblock idea would be the best solution if you're unable/unwilling to move the logger further away. Use a handsaw to make panels or covers and replace the missing blocks with them so they give the appearance of being a whole tree. If your home is inside the tree, you could use this effect to give your house the appearance of looking bigger inside.
