Is it possible to breed two different types of bees automtically?

I've been trying to breed common and cultivated bees in an automatic farm: however I can't get the pipes working correctly. First let me explain my setup. I have 64 apiaries in 2 lines, each 32 blocks long, with wooden pipes extracting the bees and stone pipes putting them back in. This isn't the problem though. The main idea of the setup is to send all the cultivated princesses to one side and all the common princesses to another side while also sending the opposite type of drone with each princess and putting all mutations in a separate chest. For some reason, when i set the apiarist pipe to send the different bees in different directions, it just ejects them, and i can't figure out any way around this. Is this a bug or is there something about pipes i don't understand. Also if anyone has any solutions to this problem they would be greatly appreciated.
P.S. I can upload a picture of my failed attempts if necessary.

This is what DW20 came up with for automatic breeding of bees. It can handle not only the two types of bees that you want, but multiple types of bees, simultaneously, automatically moving them up the tree you program it with, storing excess drones. With a little bit of research and smart programming, i bet this setup could be set to automatically breed every type of bee in the modpack.

Please post a picture of your apiarist pipe setting. They can be slightly less than intuitive and I suspect you don't have the pipe set correctly if it's dropping your drones. That indicates that it's not finding a valid exit from the pipe. Keep in mind that items in BC pipes won't travel back the way they came.

Also, are you trying to "get" common/cultivated bees, or trying to breed them into a higher level. That affects what it should look like.

Thanks Brujon, this helped alot. Also thanks snooder, I did not realize that having them go in the same way would cause a problem.
