Problem How to update server to Direwolf 5.0.1?

Do I just overwrite the existing files in my server? Should I delete everything but 'world', If I delete everything then the world will be deleted with all the stuff I have but in the 'world' folder there is some things to do with direwolf, I'm guessing that when I delete everything but the world that it will auto generate or delete things I don't need in the 'world' folder? the 'world' folder?

Before updating always backup your worlds forlder, this is your actual minecraftworld. Download and overwrite all files (make any adjustments again to your configfiles you want) and copy back your world.
