Problem [FTB Revelations] Stacking water bottles prevents potion brewer from working.

So I've been having an issue where my potion brewer has not been operating properly due to water bottles stacking. My guess is that it is looking for 3 separate water bottles in 3 separate slots. But because the water bottles stack, there is only 3 water bottles in 1 slot. Is there any way to fix this?
