Does anyone have a good way to pipe in glass into the thermionic fabricator only into the molten glass part and not into the inventory?

You could try using a Translocator or something similar which keeps not more than a stack of glass in there.
Or use Steve's Factory Manager to only put the glass into the right slot.
In general, the Thermionic Fabricator is kinda tricky to automate.

Logistics Pipes are another option if they available, or the Factorization Item Sifter (but like SFM, you'll need to know the slot number.)

With Logisitcis Pipes you can use a Placement Upgrade on a supplier pipe to allow you to select the slot (It should have a GUI, but I've not actually needed to use this feature, so XD)

A lot of Forestry's machines mesh very well with Buildcraft pipes [auto loading into the correct slot], otherwise try pumping into different sides.
