Is it better to work up a stack of whatever bee before trying to breed them?
If you have pure drones with pure princesses of a bee type and you put them into an apiary, will there be any chance of a trait change?
If you have a apiary of pure jungle bees next to a apiary of pure rocky bees, will there be any interbreeding?

For the last question cross species breeding is per alveary/apiary. Apiaries next to eaxhother do not crossbreed together

It's better IMO to use a standard system that keeps your bees seperated by function and kind. As in, keep your pure unmodified bees seperate from your breeder bees (bees with best traits), seperate from your production bees (bees with all the traits you want, but also specifically for making something like propolis, honey, etc), seperate from your experimenting bees (bees you are trying to mutate).

Two bees with identical traits will never sponteaneously mutate unless they had recessive traits you didnt notice in the beealyzer. Always scan stuff you arent sure of. Drones that stack will have identical traits. Princess unfortuantely never stack in my experience.

As mentioned there is no cross apiary/beehouse/alviary breeding/mutations.
 
hee hee... something else covert jag doesn't like... no need for a apiarist's pipe. Item ducts do the trick. no pipe, no pulse pull.

Apiarist Pipes have plenty of great uses, actually, in terms of fully automating your beekeeping. Just because you can use itemducts instead of apiarist pipes, doesn't mean this is a good idea.

I'm just building stocks of pure bees and by products. So far its totally a good idea.

You can use a Apiarist Pipe to split the bees into drones/princess, and send them other places, and tell it where you want to send non-bee items in the pipe, so your bee products can be sent down one chain while your bees get sent into the apiary/alverary, and other things.

And that's not even including the Advanced Apiarist Pipe from DenForestry...

I'm not doubting any of this. I'm just say'n I am right now doing the same thing you just posted above with item ducts and a pneumatic servo per apiary.

Not that your system is bad, it's just that it only works well with "workhorse" bees, while Apiarist Pipes can work with any kind of bee and be effective. Advanced Apiarist Pipes can be used to automate breeding those "Workhorse" bees, as they can check literally any trait on a bee and route it where you want based on such traits. Want to send bees that have the End Effect into a automatic Defense system, but only if they have Flower Type: None? Simple.
 
tbh the way he has his set up would work fine for my bees.

i have a lab where i do all of my gene splicing and purifying, all of the apiaries are manual inside there. once they're pure and i want product from them, i put them out into the production area.

And yet if you didn't have that lab... You wouldn't be able to automate anything bee related. Unless... you had Apiarist Pipes(/Advanced Apiarist Pipes). Again, his system works, but you have to have no genetic diversity in that sort of situation for it to work. Ergo, "Workhorse" Bees only.

but i do have the lab. that's the point.

it's all about context; use what works in your situation. know what i mean?

My preferred strategy is to build a "vault" with a chest for every species. Every time I breed a new species and purify it(I prefer to do this by hand so I have a say in how it turns out)(and it has taken a turn in the Extra bees machines once I got those), I copy the bees by letting Princess produce lots of drones, then add those drones to other princesses of other species. I usually take a stack of 12-13 drones and add to a Rocky Princess in an automated Apiary(just a simple diamond pipe, wooden pipe+autarchic gate worked just fine for me in 1.5.2). Now unless you are seriously unlucky the Rocky princess should over time become identical to the princess that made the drones. Once I am sure it is completely stable I put these new princess and drones in the vault. At least 5+ Princess and a stack or more of drones for each new species. This way I always have some in reserve should I fuck something up and loose the original pair. I also have some ready for further cross breeding for later use.
