Just in case anyone else has been wondering what to do with the ignobles, here's a way that works, using Botania.
It requires a dropper (I'm using Actually Additions' Automatic Precision Dropper) set directly above a vanilla wooden Pressure Plate next to a Hibeescus, with an Ender Hopper or Hopperhock feeding into a chest whose contents are imported into your main storage system. The Hibeescus should be within range of a non-empty Mana Pool.
I use Refined Storage, and have an Exporter feeding ignobles into the dropper (NBT off). If the Hibeescus is ready to accept, it will suck up the ignoble bee, and after two MC days it will spit out the now pristine bee, which will be picked up by the hopper. Ignobles that cannot be processed by the Hibeescus (because it's working on one already) will also be picked up by the hopper and returned to storage, to be fed back into the dropper - over and over until Hibeescus is ready again.
I store my pristines in a separate Refined Storage network. Every so often I check my main Refined Storage system for pristines, and manually transfer them into my Bee Refined Storage system.
It's not an elegant solution, but fairly compact, and it works.
