Details of the issue The world does not spawn $oreChargedCertusQuartz.
I think it is related to the config file which sets the spawn chance to zero:
$ grep spawnCharged AppliedEnergistics2.cfg: D:spawnChargedChance=0

For now it seems to be obtainable only by the envtech void miner or industrial foregoing laser drill.

In order to create an AE2 Charger, you require 2 (Pure) Fluix Crystals, which require Charged Certus Quartz.

They spawn, just a bit rare.

Verified on server + single player (both with default world gen and BoP)
 
and what does your D:spawnChargedChance say in FTBPresentsDirewolf20112/minecraft/config/AppliedEnergistics2/AppliedEnergistics2.cfg
 
Same as yours, as it's the same pack.

You can check with spectator mode if you don't believe me (create a new world if you don't want to cheat in the one you play).
