Problem Downhill Performance

I've had this problem for some time now and its just gotten to the point where i don't really look forward to playing anymore because of the problems the haunt the server i run.
The server is run on my desktop and sadly I play on the same computer but my computer isn't no cheap thing.
Im running:
i7-4770k
16gb 2400Mhz Ram
MSI Lightning Gtx 780
500gb Samsung EVO SSD
-Internet via ethernet cable from router

The problem that I'm having is that the stability of the server goes down alot the more we play. When we start out its great. No lag, or crashes. The only problem is my home internet and it doesn't effect much. Slowly as we add more things into the game(i.e Quarryplus, ME, tesseract, spawners, etc) the stability drops off a cliff. I never know when it will crash randomly or just bug out and log everyone out and say "Server Closed". Sometimes back logs happen when it crashes and things disappear.

Currently the biggest problem were having is freezes/crashes and then everyone gets logged out and says server closed. after that happens i can't type any commands on the server cmd screen and so i exit out and then start the server again. When i do this, its like it couldn't unload the chunks we have the quarry block in when the server got turned off so it regens the chunk and takes the quarry, pumplus, tesseract and ender chest with it.

I've tried fooling around with router stuff, configs, ram, startup script, and alot of things but nothing really helps. Any help or thoughts are appreciated!

I've had issues with Quarry pluses before. As for deteriorating performance, have you tried using Opis to find the problems?

Opis. Ive seen it but for some reason thought that it was a map mod. How do i use opis to find problems? thats something that ive never used before

Make sure it is enabled server side and on your client, then do /Opis. The rest is self explanatory. The higher numbers=bad.

Alright. I looked the mod up just to see what it does that looks pretty useful for some of the problems but what can i do about the weird crashes that are more like freezes because the server cmd window doesnt close? There arn't any crash logs for them....

The only ways that i can predict that there going to happen is either, really bad visual lag. Like breaking a block and it shows up again then breaks a while later or..... The server starts saying, did the server time change? or can the server not keep up? - Which normally means for most servers (atleast i think) not enough ram but Ive change all that stuff around and nothing seems to work. I've given the server 6Gb of ram to run on and there is only a max of 3 of us playing at any given time. Seems like alot to me.

And also what can i do about the chunks that are eating our QuarryPluses? Im clueless there.....

Opis can show you what is taking the most ticks to update on the server, be it entity/tile entity/handler. This could give you a hint at what is causing the crashes/hang ups. As for the quarry pluses, I say stop using them. The chunk resetting could be related to your other problems.

So opis just showed me that, Yes, quarry's cause lag but it wasn't much and it didn't seem to do much else for me. Could just be because I'm not very smart in the area of server troubleshooting or that there wasn't much to be found.

Either way do you or anyone else know of a solution to mainly stop the chunks from eating my quarries upon crash and then restart?
-The only method that i could come to is that since quarries load chunks on there own and keep them loaded, that when the server crashed it didn't unload them so then when i hit the X to close the sever cmd window it kind of deletes the chunks and then when i restart the server, it generates all chunks that had the actual quarry block in it. So since i had 3 quarry pluses running all right next to one another it just kinda of freaked out and re-generated the chunks.

If anyone has any idea, please help. It would be much appreciated
