Figured it out, for some reason in the advanced options I had Extra Launcher Debugging checked and after unchecking it the configs seem to be fine now.
Are you sure its not resetting now? I tried unchecking Extra Launcher Debugging and my config files are still being reset (in Horizons). Though it is simple enough to make them read only so that changes stay.
I also made them read only and they still got reset. I made a backup of my save and deleted the mod pack and redownloaded it and it still reset the configs but as soon as i unchecked the extra debugging it did fix it for me so not sure why it's still doing it for you.
