quick run down, put bee in the middle, as far as i can tell it doesn't matter if it's a princess, drone, hybrid, analyzed or unanalyzed. It's just the primary trait that matters.
Use combs that the bee produces as this 100% guarantees a slot revealed per comb used. You can use combs from other bees, but that only has a chance of revealing a tile
Press the microscope button to reveal at the expense of combs. It's a memory game, match the pairs. Once all pairs are matched, you have a chance of getting a note with a mutation, and/or combs of that bee species back.
Right click with the note, and it will either "memorise" the note, or tell you that it's already memorised. If you memorise a note, that is now available to see underneath the species in the databank for you to look back on later
EDIT: Notes will also reveal if there are special conditions like plains, or a tin block underneath the apiary. The only species it doesn't do this for are ones that are date dependent (Easter, Christmas, New Years, things like that)
EDIT2: If you investigate a species more than 15 times, you're guarenteed to not get a note.
In the apiarist databank, on the top tab of a species, it will tell you the complexity value (a fair few of them are bugged and you can't actually read it), the higher the complexity value, the more pairs of bees you have to get, so for the very high complexity bees, I'd recommend getting a pen and paper to help you, because getting it under 15 reveals any other way would be beyond most peoples working memory
