So, using Aroma's mining world. Currently running 5 max size BC quarries.

This is not an issue.

The 9x9 max size quarry holes (read 1296 chunks) I just tried to worldedit all the water out of in a fit of laziness...this might be the issue. My memory usage keeps hopping up to 99% and freezing the game before dropping back down to 88 or so and rapidly filling back up.

If I just let it run, will it eventually finish?
 
based on my [very dated] expedience with W/E- it'll process itself eventually providing the game doesn't flat out crash.

Is MCedit still a thing??
Its an external programme for editing worlds, so you can do stuff without simulating the game (meaning less memory usage). From what I remember it largely ignores modded stuff- so in theory your quarries won't be effected.
