A couple questions if you can help :I

Alright so I was trying to add some mods to my Mindcrack FTB. It was goin' good until I got to thee "Flans Mod", "Tropicraft mod" & "Atmos Mobs"
Tropicraft Mod: I did it all right & when I started it, the log said that it had the same Item ID as certain other things, is there anyway to change Item ID's?
Flan's Mod: I added the content packs into the flans folder & started it up & It had the inventories for it in creative but nothing in them.
Atmos Mobs: the log said that "Found a non-Mod folder "Atmos Mobs", this will be injected into your classpath, could cause severe system stability issues.

Anyway I can fix these?

In most cases, yes. The easiest way is to open the Tropicraft Mod config file, and change the item IDs there. If it does not have them listed (they are hard coded), then you will need to find out what other mod is using those IDs, and change them, there. Do NOT do that on a pre-existing world as if any of the things you change exist in the world, it will cause issues.

No idea, and your best bet is to ask on the mod's forum page. Post a screenshot there, as well, to show them what you mean.

That normally means the mod isn't a proper mod file. Try unzipping it to see if there is a .JAR file inside. Otherwise, follow up on the mod's forum.
