What is the bug:
After updating from 1.3.4 to 1.4.0 a lot of mods that I had disabled on my instance, got back to active.

I would think this is a bug and the Launcher should note what mods I disabled and don't install/enable them when downloading the update.

This is normal.

What the launcher does on an "update" is basically deleting your old folder and replacing it with a new one
