1.0.1: Multiple stacks of cobblestone. Chisel not working

What is the bug:
i have different stacks of cobble that wont stack with each other. iv droped and picked up them and they still wont stack. they have the same item id.

Place them all and rebreak them.

What Lupus said. I think this has something to do with metadata, but nothing you will be able to do about that client side except break em again.

Placing and rebreaking won't fix it, just toss the "broken" ones. I had this issue with many different items shortly after making my world, after about 2 or 3 hours of ingame time after making my world it stopped happening.
