Take a look at the effect your Pure Bees have. If they are true Pure bees they should have the purify effect. In breeding them it is sometimes possible that the purify effect doesn't carry over in the first mutation and they could be moving the node rather than cleaning it like Obelisk said.

If you want to automate frames in any sort of way you will need to build alvearies and use frame housings as part of the build. The added benefit of this route is you can also use mutators to speed up the process as well.

Edenic bees are great for the Explorer effect that gives XP. I've actually moved that trait over to some Arcane bees that pollinate with books. I use those in my enchanting room since they make paper and knowledge fragments for research.

enchanting a thaumcraft tool gives a much better chance to get the repair enchantment from my experiences. You can still do it with books but you might take over 100 tries.
