So you've tried top and bottom, but not the sides? If i remember correct, bioreactor takes nature mats and turns them into biofuel, in this case, you should be able to input from any side the mats and output the liquid any side. I know if you input via a AE/ME system it definitely works.

There is a gamerule which can be applied which disables health regen from full hunger, but you'd be a nutter to do this.
