After an update a while back the quarry now picks up items on the ground so if it breaks a chest it gets everything in the chest. Also if it hits any bedrock it will simply mine around the bedrock but not below so if it is fairly high up bedrock you will just have a pillar.

Well dependent on the number of people on the server it may be simplest to just disable linking books all together for crafting and then issue each player with one book to where ever they want.

Your best bet will be to post on their forum/post as the problem is most likely with them not the pack otherwise if it does not cause an error log the problem is difficult to track down if something else caused it read up again on their forum or whatever about incompatibility with other mods.
