I have four turtles above a layer of water in a 9x9 spawning area, surrounding a 1x1 hole. The spawned mobs get pushed into the turtles and attacked. The items get spit out and into the water, and fall into the 1x1 hole along with the experience orbs. Works fine for me.

Could you instead have two instances of the FTB launcher to go in each location, then choose the launcher you want based on the version you're trying to play? Running after blocks is next to impossible if you run a filler off of a Redstone Energy Cell at any decent output. If you're hurting for resources, use the ever-so-cheap mining turtle to excavate the area. Just guesstimate how much fuel it needs for the size you want and keep an eye on it.
