The Terra Shatter is only listed as Steel level, which gets you Rutile, but to get ardite and cobalt you need thaumium/cobalt level.

I think the intention was to force you to have to make the nugget bees, as they'd be the only way of making nuggets, rather than going the route of bees that makes ingots. It was an intentional design to make nugget bees desirable. The compacting drawers negate the mod pack creators intentional...

Someone here will probably know. Is it possible to make picks good enough to mine the needed resources in the nether without resorting to Tinker's tools?

The quest reward daybloom/nightshade/hydroangeas that you get from completing Botania Quests are more than enough mana to make all the seeds that you want early on. I'd shoot for Coal seeds as a priority and use those power more endoflames for more mana.
