Well, it "shouldn't" effect it. But Big Reactors - indeed any multiblock - has to dynamically disassemble / re-assemble if it spans chunk boundaries and some of the chunks become unloaded and/or are reloaded. And this can be a source of bugs.

The diamond pipe "clearly" has a stream of dirt blocks flowing into the void pipe. This would seem to indicate that the diamond pipe is configured correctly. Dirt blocks are also being flung out. Which would seem to indicate that they are being flung out without regard to the potential fullness...

The big reactor burns fuel (yellorium) to produce RF. As it does so, the fuel gets used up. The reactor however is fed ingots (or blocks) and cannot top up its fuel level until it has accumulate at least an ingots worth of waste to eject. As the smallest size reactor (iirc) holds 4 ingots worth...
