If you haven't figured it out already, your scribing tool was out of ink in the table. This completely halts research; starting new research or continuing to move runes are not possible until you refill your ink :P

Do what I did using Thermal Expansion! Craft a Terrain Smasher and place it in front of the offending invisible pipe. It will be destroyed and you can now place a block in that spot.
