Use the Cargo Distributor. It takes items from the cargo manager and allows you to pipe them out much more efficiently. You can even tell it what items you want to take from the manager to be piped out, so you can keep the fuel inside.

Pictures of your sorting machine/tube&chest setup would help immensely. Try to have a restriction tube at the end attached to a chest. This means that if something is filled up like that, it will go to that chest.

1.4.7 was to fix the few null pointer exceptions that were in 1.4.6. Otherwise, I doubt we would have gotten an update so soon.

I can confirm this. I'm using the 1.4.7 release with the latest forge and all the 1.4.6 mods. Everything is working just fine. So, you can upgrade manually to fix the bug if you wanted, though I haven't actually tested if it's really fixed yet.

Electrical Engine from forestry. However, you may want to upgrade it so it produces more MJ for less EU.

Change NEI to recipe mode. It should only give you items when in cheat mode. Alternatively, you could just press "O" to turn off NEI and press "O" again to turn it back on when you need it.
