I think what I might have done was put some sort of engine on the conduit/pipe instead of a redstone energy cell, which would mean less MJ flowing through it at a time. Sounds like that makes a difference. So, conductive pipe lossiness is maybe worse for small amounts of MJ than for large ones...

It was probably sucking the infused stone in the area dry. Once it runs out of that, and other nodes that can send to it run out of theirs, it won't be able to regenerate anymore until you give it some crystal clusters.

Easy mistake to make - Thermal Expansion engines are the only ones that care about which way the conduit connected to them is pointing. If you're using anything other than a magmatic or steam engine, you can use either setting and it's the same.
