    If you mean constantly breaking and replanting passives, no it won't stop them decaying. You can slow their decay (for dayblooms and nightshades) by not having them planted when they cannot generate mana anyway (for instance during the day for nightshades) by planting them on enchanted soil...

    It's not COMPLETELY useless if weeds are disabled, unless you also disabled the clippers, as strength determines the clipping replant rate, with 10 being guaranteed. EDIT: To more directly answer your question, I'm not aware of any way to do it.

    Ok, in thaumcraft, most things are not crafted in a traditional manner. The thaumnomicon is made by right clicking a bookshelf with a wand. I'm not sure about the infernal furnaceissue, unless you've been trying to place infernal furnace blocks from nei.

    Yes, sometimes (particualrly if the durability of the tool goes down with the swap) the tool does need to be sufficently repaired (not usually fully repaired, but that's the safest)

    This is something i thin might be te's side or otherwise hardcoded. A workaround is to break up the itemducts into sections, connecting with a logsistics pipe section.

    That's a particualr flower that grows on redstone ore right? It's from extra utilities 2 but i can't rember it's name. EDIT: If you looking for something similar, Magical Crops is the obvious one , but there is also the Resource Crops from agricraft which can also grow Redstone (among other thing).

    No, metal alloying won't happen in tanks. I'm only aware of two ways to mix molten metal, the Tinker's Smeltery, or the Metal Mixer from Foundary.

    Personally I usually turn to Logistics pipes for my sorting of both fluids and items. Ducts (item or fluid) are a popular option though, as are EnderIO conduits, although only the top tier fluid conduit can handle multiple liquids at once.

    Loonium and extra bees/magic bees

    I don't recall the exact breeding chains of bees, but Monastic bees are gained from villager trades. Every other bee I can think of can be derived solely from the hive bees, or are hive bees themselves.
