ExtraBiomesXL (by itself) doesn't mess with resource spawn at all except for oil in desert and wasteland type biomes. It only determines the height, temp, humidity, top 3 layers of ground and whatever spawns above it. As for which is better, that's something you can only decide for yourself...

I like having red-rock biomes nearby for the contrast, but I tend to build in valleys just because I hate forgetting something and having to scale a mountain to get whatever it was. But it's your world, your build, you shouldn't need the opinion of anyone else to tell you if you like it or not.

It's just bad luck on your seed. Taking the biomes out just reduces the number of possible biomes therefore making it more likely to have oceans.

I forgot to mention one of my favorite mods, as small as it may be, WildCaves3 maintained by Alexmania. You have mods adding all sorts of life above ground, why not add a little life to your cave systems?
