So are you saying your getting a void world - just a platform with the portal in the middle, maybe some torches on the platform and darkness all around? Can you fly ... what happens if you fly out from the platform?

A bit confused by the question! My setup has 4 essentia crystallizers attached by essentia tubes to an arcane alembic atop an alchemical furnace, using alumentum for fuel, with 2 arcane bellows attached. It runs fairly quickly and only uses terra to make terra crystals

Actually mod pack makers or 'authors' don't need to "justify" anything. Would you ask a book author to justify the plot of a book.? Mod authors compile packs based on their opinion of what should be in the pack. Players decide which pack to play based on the included mods. This has worked well...

Besides not being easy to find you really need to take a thaumic grafter (or a lot of basic grafters). When you axe a silverwood you are seem to have about a 50/50 chance of getting a sapling, using the grafter you can get lots. Very annoying to find 1 tree after long search and getting nothing.

If your taking about natural or cursed earth spawn rooms then - I don't think so. Depending on how you like to play - a solution is to turn off mob griefing in the config, it will mean that withers (for instance) could be spawned in normal rooms but to maintain the essence of the game play you...

I think there may be a block for that (not sure about it being in infinity) but was thinking back to vanilla - 2 hoppers and a comparator ... a bit vague with the details. If you have ProjectRed - a timer of a hopper should make the hopper release 1 item at a time into an attached chest.
