Just checking the obvious things first ... have you tried putting the filters on the itemducts facing into the output chests. If so, choose whitelist for both and specify bone for one and arrow for the other (alternatively you could blacklist bone for the arrow chest filter). I've just tried it...

Just trying obvious things ... Is the powercell 'on' and able to receive on the correct side? Similarly for the mek cube. Have you tried disconnecting everything and trying one output at a time? Have you tried connecting to the top?

In the second image, on the bottom right, what does the trash-can icon signify - it's not dumping excess power is it?

Ah - if you've been able to cover them with dirt then it won't be a chunk error (which is just a rendering issue). Next time you come across one, maybe put a screenshot up on imgur (or wherever) and post a link.

The 'big black holes' might just be chunk errors - try pressing F3+A to reload all chunks. As Cptqrk says, you might just be unlucky regarding villages. Maybe try using a village finder like this one.

Is there another inventory you could use - like a storage drawer, or an actually additions crate maybe.

There's a config option in the NotEnoughWands file - seems like the default is to disable fake players altogether. # Factor to apply to the cost when this wand is used by a fake player (a machine). Set to -1 to disable its use this way D:acceleration_wand_fakePlayerFactor=-1

Exactly my experience. I'd almost given up on vanilla but started JadedCat's Agrarian Skies on FTB and hey, still playing years later!
