It was a new map. I downloaded the server software again and now it is working but it is very laggy (the map) and players often get java time outs is there any way to make the better/ fix this :)

The lag could be caused by chunk loading or just lack of server hardware required to run the server. What are the specs of the machine you are running your server on? If you are running it on a decent server I would recommend using bukkitforge and then installing worldborder and then pre generating you main and twilight forest maps. The twilight forest map causes huge lag as it generated due to the amount and size of the things in it.
