What's the best way to set up my quarry so that certain items get processed, and certain items go into my ME system? Specifically, how do I get it so only ores go through automation (through pulverizer + smelter) and nonsmeltable materials such as diamonds emeralds coal etc immediately go to my ME system?

Just a little side note I already use tesseracts to get items from the quarry to my base

The simplest way to handle this so you don't get items backing up, in my opinion, is to have everything just go into the ME system, and have an export bus filtered to the ores you want to process inputting into your processing setup. That way, you shouldn't get backed up at the input end if anything is taking a while to process, and everything you want processing will eventually get sent through the system.

The other option is filtered inventories, chests or drawers or something, for processables to go into, then pull from that inventory into your processing systems.

As @GamerwithnoGame said though, this can cause backups if you are not processing fast enough and the intermediate inventory fills.

Into the ME system and exported will resolve this as long as you stay on top of drive space.

I tend to have a combination of the above suggestions. I usually have a physical storage system (Storage Drawers are very simple for this) before I enter the ME stage, so I just add a Storage Bus to the Drawer Controller/Slave in order to have everything available in network. This means that all my processables already have a home, so I use the ME system to export them into the processing with optimal output (Pulverizer, SAG Mill, Induction Smelter, etc.), with the outputs being sent back into the ME system (which stores it back in the Storage Drawer wall).

You could always opt for the @malicious_bloke system, which involves the mother of all ME systems linking everything together so that nothing ever actually exists in world unless processing or pulled out by the user. Beware, such a system may eventually rise up against the player overlords and revolt in a Skynet/Matrix apocalypse.

I use an AE2 subnetwork, so stuff comes through the Tesseract and into an ME interface. Anything that can be smelted gets storage bused into the smelting system, anything that needs fortuning, such as silk touched coal/diamonds get storage bused into another, and the remainder gets dumped into the main system.

Personally, I route my input using Impulse Itemducts to first hit my Drawer Controller, so anything that should be stored in the Hall Of Greed will go there first, then I split off auto-processing, and finally whatever is left goes into my ME/RS Storage Network.
